The modular dynamics of brain injury recovery process in Danio rerio

  The extraordinary regenerative ability of brain tissues after injury in zebrafish is worth carefully examining in order to make advance in regenerative medicine.The roles of functional modules during the brain injury recovery process of zebrafish are investigated in this study.First,incorporating with time course microarray data,the candidate network built from gene regulation databases can be further pruned into the gene regulatory network of the regenerative process in zebrafish through system identification and information criteria.Next,the systems theory is introduced to assess the modular dynamic information hiding in the time course microarray data.In particular,the dynamics of a functional module can be written as a set of stochastic difference equations.For this function module,the response ability of the functional module to external stimuli,e.g.,injury,can be measured as a gain of the functional module.The response ability of several critical functional modules related to the recovery process,e.g.,blood coagulation,inflammation,and angiogenesis,are calculated.Also,for some important functional modules such as FAS,apoptosis,and wnt signaling pathways,their response abilities represent their roles in the recovery process.Moreover,this response ability can be viewed as a recovery indicator that may give us an assessment of the recovery from injuries.With more and more time course experiment data,our method is useful to provide a reasonable and concise systematic diagnosis on the characteristic modules in a time-dependent biological process.
