Codon usage analysis of Acidithiobacillus ferrooxidans Extreme GC-preference on third base
The patterns of codon uasge and amino acid composition Acidithiobacillus ferrooxidans (A. ferrooxidans) ATCC23270, which is an acidiophilic chemolithotrophic Gram-negative eubacteria and the first genome regarding with AMD community and bioleaching application sequenced, are conducted by use of its complete genome sequence downloaded from NCBI. At first, the overall codon usage is provided which shows the strong biased towards GC in the third codon position even its moderately high genome GC content (0. 587 7). Further, the correspondence analysis of codon usage shows that axis 1 is also significantly correlated with GC38 and GC ( r = 0. 876 9 and 0. 725 5, respectively, p < 0. 000 1) , which indicated that nucleotide compositional mutation bias is the major factor in shaping its genome during the evaluation. Among the presumed highly expressed sequences, 22 optimal codons and 4 rare codons were determined based on multivariable statistical analysis. All identified optimal codons are exclusively GC ending codons while four rare codons use A as the third base. The result also shows that the codon usage of A. ferrooxidans is significantly different from E. coil although both microbes have similar amino acid usage. As for the termination codons, codon UGA is used as the most preferable termination codon compared with UAA is used most for E. coli.
