Investigation of Combining Genotypic Values and Simple Sequence Repeat (SSR) Marker Data for Constructing Malus Sieversii Core Collection

Sampling strategy was proposed to construct core collection based on both genotypic values and simple sequence repeat (SSR) marker data of the primary core collection in Malus sieversii. The genotypic values were predicted by a mixed linear model to eliminate the effect of genotype, environmental effect, and GE effect, and a mixed genetic distance was calculated to conquer the difficulty in integrating continuous with discrete data. The continuous data part of the mixed genetic distance was validated by two genetic distances (Euclidean and Mahalanobis distance), and the discrete data part of the mixed genetic distance was validated by three genetic distances (Jaccard, Nei-Li and Solal-Michener distance). The results showed that the validity of both parts of the mixed genetic distance were higher than the common genetic distance, and the core collection based on both genotypic values and simple sequence repeat (SSR) marker data was more representative than that based on only one kind of data, on which a sampling proportion of about 70% was considered to be optimal.
