Independent Verification of 16S rRNA Based Prokaryotic Phylogeny By Composition Vector Approach

At present the prokaryote taxonomy is largely based on 16S rRNA phylogeny. There is an urgent need for verifications that are independent on 16S rRNA analysis both in input data and in methodology. The newly proposed composition vector approach (CVTree) provides such an opportunity. The CVTree method is alignment-free and parameter-free. It is based on all protein sequences encoded in a genome. This paper summarizes an analysis based on CVTreeconstructed on 755 prokaryote genomes available by the end of September 2008. The CVTree agrees with the taxonomy in an overwhelming majority of branchings from phylum down to strains and hints on some possible taxonomic revisions. A few distinctions of CVTree and 16S rRNA phylogeny are indicated. In general, combined use of CVTree and 16S rRNA analysis provides a sound basis for assembling the prokaryotic branches of the Tree of Life.
