BIOIR: An approach to public domain resource integration for human protein-protein interaction

In this study, we implemented an approach called BioIR (Bio interaction resource) to integrate the major publicly available primary databases that contain literatures with curated protein-protein interaction (PPI) information for human proteins. The integrated PPI data warehouse included HPRD, DIP,BIND, IntAct, MIPS, MINT and BioGRID databases. We successfully gathered 54,283 available and non-redundant PPI pairs among 10,710 proteins using the approach. The total amount is greater than any current existing databases that provide human PPI resource.Furthermore, with the ability to distinguish proteins or genes with different colors, we provide a user-friendly visualization interface for the analysis tool to easily see the distribution of proteins over the complex PPI networks through a GML file, using publicly available software Cytoscape. With this analysis tool, the user can add functional annotations based on GeneOntology add label target function terms on each node in PPI network for visualization. The BioIR version 1.0 is now a freely accessible database of PPIs available at:http://bioir.cs.nthu.edu. Tw/BioUniPPI.
