Application and Comparison of the Methods of Hepatitis C Virus Genotyping Based on Phylogenetic Reconstruction
Currently,the main regions used for hepatitis C virus genotyping are 5 UTR,core,E1,E2 and NS5B,but no one gold standard.In order to establish the optimal region for genotypic determination,fifteen complete genome sequences of hepatitis C which had been given the annotation about every region and derived from different country were downloaded from Genbank.Phylogenetic trees on 5UTR,core,E1,E2 and NS5B region were reconstructed by maximum likelihood method.Ruling out the region existence wrong type and comparing the evolution distances between correct areas and the entire genome nucleotide sequences,the result demonstrated that the NS5B region were the optimal area for hepatitis C virus genotyping.In order to verify the reliability of NS5B genotypeing,increasing the number of sequences and reconstructing the phylogenetic trees on their NS5B district by maximum parsimony method,Neighbor joining method and maximum likelihood method,respectively.The result showed that they were all correct.Finally,we compared and analyzed the algorithms of maximum parsimony method,neighbor joining method and maximum likelihood method.
