Target Prediction of MiRNA Based on Recent Experiment Results and Bioinformatics Analysis
More and more experimental results are reported for microRNA(miRNA) and its target, which shows that integrating the experimental results with the scheme of the target prediction of miRNA may improve the sensitivity and specificity of the target prediction of miRNA. Here, we present a method for identifying the targets of miRNA, based on recent experiment results and bioinformatics analysis which have shown lots of details about the base paring of miRNA/mRNA. We use the method to identify 39 genuine pairs of miRNA/gene from 30 miRNAs and 40 3 UTRs for human, which contain 50 pairs of miRNA/gene validated by experiment. Not only the importance of perfect match in the seed region is proved again, but by adjusting the threshold of the free energy of the paring in the 3 end region of miRNA and comparing the results, we find that more than one third of the miRNA/gene duplexes validated by experiment could be identified by calculating the free energy of the pairing in the 3 end region of miRNA. And our method could discovery more targets than miRanda in the same cost of false positives.
