A novel bioinformatics method for comparing gene and genome sequence

  Background Similar biological sequences probably have similar biological function is the basic assumption of biological sequence analysis.By comparing the similarity of the sequences, we may infer that whether these sequences have similar function.There are many algorithms have be developed to compare the similarity of the sequences.These algorithms can be divided into two categories: alignment and alignment-free.Though alignment method has been widely used, there are many sequences which have very low similarity score by using alignment method have very similar biological function indeed.So the alignment-free method has been developed.Nowadays, the most common alignment-free method is the k-word match which uses a window to looking for the same continuous nucleic acid sequences.We introduce a novel alignment-free method called DBPP (Discontinuous Base Pattern Profile).Different with k-word match, the DBPP is based on looking for the same discontinuous nucleic acid pairs.It assumes that there is interrelation between two discontinuous nucleic acids (a base pair) in one sequence.And the interrelations between base pairs are essential to molecular function.
