A Novel Comprehensively Feasible System Profiling of Protein Complexomics

Major challenges of ‘protein complexomics’ are to separate intact protein complexes or interactional proteins without dissociation or denaturation from complex biological samples and characterize structural subunits as standard patterns for protein complexomics. To address these issues we developed a novel approach termed broad-spectrum four-dimensional orthogonal electrophoresis (BS4-DE) system, composed of two parts: non-denaturing part I and denaturing part II. Here we developed a mild acidic-native-PAGE to constitute part I together with basic-native-PAGE and ensure the range of BS4-DE system application. We selected ammonium hydroxide to extract protein from gels as a connection of part I and part II without gaps, speculated the extractive mechanism. Using this approach, we focus on blood proteome, a protein complexes and interactional proteins rich pool that is challenging to study. Our results indicated that BS4-DE system could be applied to blood protein complexomics investigation, providing a comprehensively feasible approach for disease proteomics.
